Design directories have their own configuration which is used by OpenWGA to create a enviroment for this design that is needed for it to work correctly.
You can edit the configuration of an OpenWGA design by opening its file "design.xml" in OpenWGA developer studio. Just double-click it to bring up the design configuration editor:
The configuration settings for a design are themselves stored to files in the design directory, which are contained in the "system file container" in subfolder "/files/system".
For overlay designs the settings available in the design configuration are significantly reduced, as many settings are only available for base designs and are automatically inherited to their overlays. See The design configuration of overlays for the options available there.
